Yes. A character overlapping a terrain feature ignores that feature when it is being thrown. So the character on top of the building could be thrown "off" the building and hit the one below. The one below could not be thrown into the one on top because they would end the movement when they touch the building, colliding with it first. That depends on if there is a space between the building and the character on the ground, along the path of the movement, that is large enough for the moving character's base to fit. The original example sounds like there isn't, which would mean the moving character stops at the last legal position on top of the building (but the lower character would still suffer a collision).
