As stated in Game Mechanics, exceptions to the core rules for Star Wars: Legion are listed. There is no exception for unit types such as Clone Trooper! Note that one of the Clone Troopers Squad's Loadout options, I'm With You Brother, has them lose the Clone Trooper unit type to gain an alternative ability.
